It sounds like something else trying to push it's way to full screen. For example. If I forget to close Skype and someone calls it minimises BF. Or a system notification.

Yes that is exactly like what is happening.
I can be typing a message here stop for a second then the page like flashes really quick like something opened ten when I go to carry on typing I have to re-click in the box.
Tat is what made me think it was Java as it was always there trying to update.

Have you tried going through the process list in task manager and ending every process that is unnecessary including processes in processes from all users? then trying again.

Also I read somewhere it could be USB hardware related. So maybe unplug all USB device you can and see if that helps. Perhaps remove a USB device one at a time to see if it's a particular cable or summin.

Saying that I kept thinking that before but never acted on it. I have 2 controllers attached one of which I never use but can't think why I don't as would be so much better with some games. Will disconnect them and see what happens.
They are in general off until a game starts up though but will see what happens. Problem is it does go away sometimes for no reason so makes it hard to reliably trace what really helps.

Problem has gone for now which is good. My game is now supper sluggish though. I was playing yesterday and had 160FPS then it dropped to 50FPS but it felt more like 10FPS was unplayable
